By default StitchBuddy should only prompt you with a "Save" dialog if the design to be closed was modified - and I didn't change this behavior intentionally.
Is it possible that you've selected a thread palette for auto-conversion in StitchBuddy's preferences? This palette is assigned to every design which is opened, causing a modification (and thus a prompt when closing the file)…
